OK I get it now..

I've just read Werner Ruotsalainen article here ( http://www.pocketpcmag.com/blogs/index.php?blog=3&p=969&more=1&c=1&tb=1&pb=1 ) and it's clear that YouTube Video/Google Video are said to be using flash8+, which explains why the Adobe Flash 7 plug-in/Pocket IE/ThunderHawk combinations won't play those video formats...

I've got the Adobe flash plug-in to work and also have flash video playing in pocket IE on a windows mobile 5 device

I've used the tweak here to get this working:

http://forum.xda-developers.com/viewtopic.php?t=41435

So now to get YouTube video et al working in pocket IE

Is this due to pocket ie only supporting a subset of javascript?

When I try to start a youtube video either using the Thunderhawk browser (or Pocket ie) I get this message (paraphrased) "hello, you do not appear to have javascript turned on or do not have the latest flash plug-in"

The poster here (http://www.pocketpcaddict.com/forums/hardware/16392-cingular-8125-script-alert-activex.html) appears to have youtube videos working in the Thunderhawk browser but has installed an additional component ("GeoVision MS Smart Phone Viewer")

[...] As is reported in SolSie’s great blog, some folks over at the PocketPCAddict forums had announced they had found a way to play YouTube videos on the Pocket PC (see my previous article HERE on this question) utilizing the alternate Pocket PC Web browser Thunderhawk and version 7 of the Adobe Flash plug-in.
There appear to be issues with the Macromedia flash plug-in, with a work-around described here
